You need to modify the palette used in the tileset. The palette is a collection of all the colors used in the level. Some of the first few rows (I'll wait for someone else to post a diagram) are the colors used to rabbits. If you replace them, the rabbits will change colors accordingly.
You can't do this with programs like MSPaint. I, personally, use PSP7, but if you don't have that, I reccomend D'Pixed. http://www.purrhead.thj.no/proggies/Dpixed.zip

Colors 000 to 095 (That's 00 to 5F in hexidecimal) is known as the "sprite pallete." Most sprites (with a few exceptions) use the sprite pallete for their colors. By modifying the sprite pallete section in the pallete in the tileset you make, you can modify the colors to be whatever you want. This can be a very useful tool for eyecandy purposes because it makes the rabbits (as well as most sprites) blend in with the tileset, much in the way you want to make the rabbits appear monochrome.

Use a program like Palete Suite or JPS to edit the standard jj2 palette...

And, use it to make edits to monochrome.

I know that that one probably isn't too good, but I'm sure with visual, you get what Odin was saying better.

I'm more or less certain that PSP 5 has palette editing tools, but they suck. You can use Palette Suite (Free, and made by our own Toxic Bunny) or Jazz Palette Station (Free, made by ET, and you can find it on J2O).

You should always try it yourself. Especially if this is your first one. Otherwise, you'll never learn. It's really not that hard to make a palette, but it takes a while to master.
Some things that may help:
Default JJ2 Palette ('http://sonyk.servehttp.com/blank.pal')
Jazz Palette Station ('http://www.jazz2online.com/J2Ov2/downloads/info.php?levelID=2811')
Palette Suite ('http://sonyk.servehttp.com/PalSuite.zip)
Disguise's Tileset Resource (Read the tutorial) ('http://tilesets.hewwo.com)
If some of those URLs don't work, that's because my PC is either...
A. Not on
B. Is doing something to stop apache from working.
