JJ2's Bonus Stages were abandoned in early 1997. There was not enough time to create them as all of the programmers' effort was being put into the 2D aspects of the game.

JJ2's Bonus Stages were abandoned in early 1997.Weren't they reconsidered back when the programming team changed level and tileset formats?how the 3D levels were going to be?I can only guess that they were supposed to be made the same way as they were in JJ1, as in that you design the stage in JCS as it would look FROM THE ABOVE, and JJ2 would display it in 3D, much like the Doom engine (http://en.wikipedia.org/wiki/Doom_engine).what items were inside?First of all, there'd be obviously 3D gems. Seeing as Epic decided to put enemies in secret levels, and that there were plans for a 3D Bird object, I'd say there would be some kind of enemies in bonus stages as well. what number of levels?One bonus per two levels? I have no idea.

Hmm... they were reconsidered about a month after being abandoned, but nothing ever came of that. Levels and tilesets were not split out of .lev files until some time after the bonus stages were dead and gone.

Oh, that's what it's been meant to do. I always thought that was some kind of secret level thing that didn't work.

Although I don't think there are any screenshots of MLLE with the level properties window showing, I assume that JCS is simply an edit of MLLE, not a complete rewrite, and that the Bonus Level field is one of the many many things which were simply never removed despite not doing anything.
