Even after viewing all the threads in General Jazz Talk and the Meetings subforum, the JCF mainpage still says that there are new posts in the forum. I assume there is some hidden forum in there I'm not seeing that is affecting this. Can something be done to make it so it doesn't show the New Posts icon when there are no new posts that the user can actually see?

You can use the "Mark Forums Read" function if it bothers you that much.

Does it still show that even after shift-F5 on the front page?

The new posts icon goes away for me after I've gone to the last post for each unread thread in that forum.

There's no secret subforum. Perhaps you're missing posts on previous pages of threads. If you've read the latest posts on page 5, but missed the last few on page 4, the forum will not be marked as read until you view page 4.
The best way to ensure this doesn't happen is to always use the 'Go to first new post' icon (http://www.jazz2online.com/jcf/images/buttons/firstnew.gif) when accessing a thread.

I've tried hitting Mark Forums Read since the problem started, and it has reappeared. As for pages, I view 40 threads a page, so the oldest thread on the main forum is from May, and the oldest in the Meetings subforum is from 2005, so...

I'm talking about pages within a thread, not pages in the thread listing. If a thread is marked as having new posts, use the http://www.jazz2online.com/jcf/images/buttons/firstnew.gif button to the left of the thread name to get to the first unread post. Then view any subsequent pages.

Threads are not marked as having new posts. Only the forum.

thats cuz there's some post you haven't seen in a different page of the thread. whenever i have this issue i click marked all forums read and forget about it.
