A) What determines the transparent color? Black seems to be all it will let me use.
B) When I play using that tileset, the graphics (other than the tiles) go all funny colored. How do I fix that?

It's probably fair to mention Monolith's TilesetPal (http://www.jazz2online.com/J2Ov2/downloads/info.php?levelID=3723), which is an easy way to create palettes for beginners. And non-beginners.
