Was curious if anyone knew or could point me in the direction of this information...
What gear/programs did Alexander use for the music of JJ1, JJ2 and Tyrian? Anyone know? Help is MUCH appreciated, as its for a little project I'm working on...

Interesting you asked, I was just reading this article the other day...

"It didn't really start as a day job type situation. I started writing tunes on the AdLib Music Synthesizer Card (http://en.wikipedia.org/wiki/Ad_Lib,_Inc.) from the moment I got one, and some of those songs ended up in Tyrian. Andreas had a great audio engine called Loudness that sounded like the Ad Lib on steroids, more like a Sega Genesis (http://www.ocremix.org/system/gen/) actually. It was fantastic. Kudos to our producer Robert Allen (http://www.mobygames.com/developer/sheet/view/developerId,831/) for tracking that down (he wrote the music for Epic Pinball (http://www.mobygames.com/game/dos/epic-pinball) and Jazz Jackrabbit (http://www.mobygames.com/game/dos/jazz-jackrabbit). It's a shame he still isn't writing, he's a great composer and musician)."
Dunno if this helps.

I'm a little late to the party, but, if I remember correctly, I recall him mentioning Impulse Tracker and Scream Tracker in particular (will likely require some kind of DOS emulator, now, unless you use Modplug Tracker instead), and I know that alot of his non-vocal samples came from old Korg synths and probably similar instruments.
