Put a Fire Shield in Groudon's side and a Bubble Shield in Kyogre's.
Indeed, as it is, the level is imbalanced. I personally would either go with LRK's suggestion (a bit of a shame, since I do like the level's concept in prinicple, but it wouldn't work in practice) or forgo the elemental based weapons altogether.
