Sequence breaking adds an interesting kind of replay value and I even deliberately leave it in my levels, or sometimes even do it by design, sort of like in Metroid: Zero Mission. In fact, I agree, because it's like putting multiple ways to solve the puzzle. I just think they should be carefully planned before being added.
