I'm trying to make a tileset to come together by compiling a mask and the set, but JCS wont accept it. Whats wrong? The tileset and mask is at 320 in width and 1000 at height. Is it too big? Does it not like a color? What?!?

Make sure the tileset and mask are the same size, and both are 256 colors.

Is there a way in Photoshop 6.0 to make it 256 colors?

I don't know what Photoshop can or can't do, but I do advise changing the height to a multiple of 32..

In Photoshop 6 anyway... Image->Mode->Indexed Color and play around with the options until you get a good quality color reduction.. and keep in mind you'll probably have to use remap palette, unless you create a custom palette, probably using <a href="http://www.geocities.com/alister_j_t/PalSuite/Index.htm">Palette Suite</a>

Actually, I'm not sure if its the files fault, but JCS wont even build ANY of the tile sets that I left in there.
Would that have to do with moving files around? Uheh...
And um...I guess it cant red BMP's and PCX's right?

I don't know about PCX, but I've made my tilesets with MS Paint (I know, Paint sucks but it's all I have), so BMPs work. Oh, and I'm assuming that you made a typo and meant "read".
Try asking Disguise, he's the tileset master.

Aaaand I EMERGE from under the exam books I've hidden in for so long, finally giving JCS thread a good browse and seeing this.
The problem could be due to two things:
1. Tiles are 32x32 in size. An image with a height of 1000 will not work because 1000 isn't a multiple of 32. You could do what craccoboy suggested, make it 992 or 1024 tiles high.
2. JCS can read BMP and/or PCX files, but there is a condition to that. The image will have to be 256 colours with its own palette. It will not read images with any more colours, JJ2 is an old game and still uses the ancient '256 colours' as a base. It's a pain, but thats what we get.
This could be the reason you are having problems with your other sets aswell, paint programs like photoshop and paint shop pro are far too eager to save somehting in as many colours as possible. Hey, it looks better, so why not do it?
Apart from that, can you tell me what the exact error is that JCS gives you when it cant build the tileset/s? I'm pretty sure ive seen all of them (including the weird one 'Too many colours in palette') and it'll tell me exactly what the problem is.
